Java and Safari issues after updating to Mac OS X v10.3.9
Note: The issue described below is not a security-related matter. The Mac OS X 10.3.9 Update increased the size of certain internal libraries, causing a mismatch between the shared archive of the Java classes and the addresses used by the Java virtual machine. Reinstalling Security Update 2005-002 is an easy way to force the shared archive to be recreated, which fixes the problem, even though the issue is not security related.
About this issue
After updating to Mac OS X 10.3.9, some systems may have issues with Java applications and Java-enabled websites when using Safari. Safari may unexpectedly quit, and standalone Java applications may unexpectedly quit or not launch.
You can perform a simple test to verify whether your computer is experiencing this issue. If it is, you will need to reinstall one or two software updates to resolve the issue.
Verifying the issue
Go to the Utilities folder inside your Applications folder.
Open Terminal.
Type: java -version
Press Return.
If this issue affects your computer, you will get the the message, "Segmentation fault" (if you don't see this, try general Safari troubleshooting instead). To resolve the issue, reinstall one or both of the following software updates.
Java 1.4.2 Update 2
If you haven't previously installed this update, do so now. If you're not sure, you can check for it in System Preferences, as follows:
From the Apple menu, choose System Preferences.
Click Software Update.
Click the Installed Updates tab.
Check the list for "Java 1.4.2 Update 2" (for easier checking, click the Name column heading to sort the list by name).
If it's already installed, skip ahead to the next update. If it's not in the list:
Download the update from here.
After the .dmg file is downloaded to your desktop, double-click it.
Double-click the enclosed .pkg file and follow the onscreen instructions to install the update.
Security Update 2005-002

Download Security Update 2005-002 from here.
After the .dmg file is downloaded to your desktop, double-click it.

Safari add-ons can cause performance issues or other situations
Third parties, such as shareware writers or software vendors, offer plug-ins or "add-ons" that add features to Safari or change its appearance. These files are usually installed in the Internet Plug-ins folder, which is located in the Library folder inside your Home folder.
In addition to the common location shown above, some add-ons might be stored at:
/Library/Application Support/SIMBL/
Note that the secondary location is in the root-level Library on your hard disk, not the user-level Library in your Home folder.
If you use third-party Safari add-ons, you may run into a variety of issues. Some of them include:
Safari runs more slowly than in its original state.
You're unable to download files.
Safari unexpectedly quits.
You encounter other strange behaviors.
To resolve the issues, try removing anything you've added to the Internet Plug-ins folder or the SIMBL folder, and then relaunch Safari. If this fixes the issue you were having, check the website of the add-on's developer to see if there is an updated version.
